No problem though, just do a find/replace of the materials. (under the Materials window, or hit Shift-F)
Simply enter the name of the old material into the Find field (or ALT-middle mouse the specific texture in the cam window). Then type in the name of the new materials into the Replace field. Hit Apply.

Case in point, if you have a folder like "C:\Doom3\base\textures\custom\mystuff\" with your images in it, you can safely move those images into a pk4 so long as the images are stored in "textures\custom\mystuff" inside the PK4.
