Below are two difference views; the first is simply the root level detail, the second is where the same file exists in both releases but the content has changed. I've not included display of files that only exist in one but not the other, such as the TGA/DDS that are only in the 2004 release and the 'bimage' files from BFG.
With the exception of md5mesh and md5anim all the assets that were previously text are still text, and all interactive non-world GUIs have been replaced by SWF based guis. GUIs on surfaces within the renderer are all still standard GUI files.

And yes, the bimage files are YCoCg-DXT5 compressed files, from what they've posted on the Beth forums.
